Poor Sherlock. He’s already apologised, multiple times, that first night at the restaurant, and John didn’t accept it. So now he’s feeling apprehensive and defensive and John exposes another thing that Sherlock didn’t tell him and this happens. The first two are defensive, I would say - but that third one - look at his eyes, his face! He means it utterly. And John still doesn’t exactly accept it. And people wonder why he took advantage of the bomb situation to manipulate John into saying it. I’m not saying it was good - but it’s also John, and they’ve always shared a totally inappropriate sense of humour. And it works - John laughed! I also feel that John needed to say it, needed to be pushed into verbalising it at last, and Sherlock was desperate to hear it, to hear John actually say the words, “I forgive you”. They were both SO much happier after that point, too. Point being, it worked. But this, right here, is nothing less than a real apology. And it wasn’t the first, either.

We could compare this with Mary’s utter void of apology for anything she’s done, past or present, but that’s another discussion.
